This is because the current implementation requires disabling all Javascripts, due to a naughty script that pops-up an alert and then redirects you to another page.
An improvement could be to disable just this little script, but it appears Chrome doesn't support this easily.
I was pretty sure you are already aware to this behaviour, but felt it important to add to the issues list for future improvements.
Complete JS blocking was removed in version 0.3
