zMerge has been working fine, until I performed a huge merge between the following mods:
Falskaar
Voyage to the Dreamborne Isles
Gray Cowl of Nocturnal + Alt Start
Wheels of Lull
Brotherhood of Old
And yes, before I get any lectures, I know that merging large script-heavy mods usually gets problems, but I wanted to try it anyway for fun (and also partially to test how robust zMerge and Relinker were). Turns out it's pretty good, because all 5 mods are running smoothly without a hitch.
The problem is that zMerge just gets stuck on saving what I assume is the merge metadata. I let it run for about 10 hours overnight (3 times longer than what the merge itself took) then killed it on the command line. Every time I start up zMerge afterwards, the indefinite saving of merge data still persists.
It's just a minor inconvenience since I can just use Task Manager or the command line to kill it, but I was just wondering what the cause of this might be.

EDIT: I use MO2 integration.
