Force push was me bumping the version to 0.2.1 for the included bugfix, which I forgot to do in the first place.
To interested developers, since this project seems unmaintained at this point, and had a few bugs that were preventing me from using it in production, I have created a replacement plugin, mkdocs-ezlinks-plugin.
It is currently in alpha while I sort out some minor bugs and add a few additional feature enhancements.
The following issues are addressed in mkdocs-ezlinks-plugin
What fixed this issue on my end, was simply URL quoting the resultant rel_link_url. I am on Windows, and all of the rel-paths came up as '..\..' (Note the backslashes). The links looked correct leaving the plugin, but something in mkdocs core must have been eating / removing all unescaped backslashes, which lead to the broken links.
By escaping the link URL, it prevents that replacement from occuring, thus the links begin working again.
