I ran the program with -e logging=debug option. Please see attached file output_terminal.docx

The issue seems connected with a segmentation fault popping up when reading the aligned feature table. I never seen it, and it's nasty stuff. Are the LC-MS runs generally aligned or possibly all over the place in terms of retention? Try with CENTWAVE instead of openMS.
