I can reproduce. In other MacOS apps those keys actually generate special characters.
For example alt-n
generates ˜
which is not ~
but Unicode Decimal Code ˜
small tilde. ˜ You can follow it be other letter for combining marks like ãõ etc.
Similarly, alt-` allows you to generate àèìòù.
Not sure if there's a workaround if you want to disable or remap IME for these shortcuts.
