Perhaps the installer could have checkboxes at the end like
 ( ) Use Meld as the Git diff tool?
 ( ) Use Meld as the Mercurial diff tool?
 ( ) Use Meld as the Subversion diff tool?
etc

That would handle the configuration of their VCS for them.
