Dear Zhan, I am runing a single variant analysis so my command:
../executable/rvtest --pheno pheno --inVcf example.vcf --single wald --out out1
And this command does not output does not report allele frequency , here the header
CHROM POS REF ALT N_INFORMATIVE Test Beta SE Pvalue
I work with a multiethnic cohort so lets say the allele frequency will depend on the subsample for which the phenotype is available. And in order to submit the results for meta-analysis I need to report the freq and it could be handy thus that the frequency is in the output of the program and not that I have to calculated in other software (e.g, PLINK) in parallel everytime I use rvtest
