Missing data in the reference panel is recorded as .|.. Previously, the entire SNV was dropped. In this PR, we keep them and replace them with the mean.
Also, for each region, message like this is printed:

Also, it skips a SNV entirely if it has more than 5% missingness and ssimp will print a message for any region with at least one such SNV
