fix(core): Warn only with layouts + chosen transform

• Instead of erroring out, simply ignore physical layouts if we detect a chosen matrix transform, and warn instead.

I see this as a prerequisite to merging #2469 so existing folks with setups and chosen nodes no longer encounter build failures.
