You need to carefully find out which ID0 your system is NOT using, and delete it.
A trick I use to find out my active ID0 is to rename "Nintendo 3DS" folder to "_Nintendo 3DS", then put the sd card in the 3ds and wait for it to initialize home menu, then check the sd card and make note of which ID0 was created (copy the folder name down somewhere). Delete the newly created tester "Nintendo 3DS" folder and then check "_Nintendo 3DS", and delete the ID0 your system is not using, now that you know.
If you feel uncomfortable with doing all that, just wait for mset9 to be properly included in the 3ds Guide. It's still in testing phase.
Also, if you're one of the few who use Emunand, you might not want to delete either ID0.
Does not work when 2 ID0s are present Would it be possible to check that the ID0 present is indeed the 3 folders dbs, extadata, title?
