New option and bug fix #75

Changes to the README filename (README -> README.md) broke setup.py. Quick fix is to have the reference to README updated.

I also added in an option allowing CFG_DIRECTORY to be configured from the CLI as this was required for us. Hopefully you'll agree it adds a bit more flexibility. It's tested a working for me in "production" (Sort of.)

README updated to reflect the new flag.

I actually broke it with my PR for the README change :P
