BootTunes won't make any changes to the original files. If the show is in ALAC
already, the files will be copied and the metadata applied to the copies only.
The original is left untouched for the user to do with as they please.
If iTunes is open, it should import anything in to "Automatically Add to
iTunes" folder to your library and then remove it from that folder. The files
will be moved to whatever folder is configured in iTunes as your media folder
(due to an iTunes bug, they'll go in the "Music/Compilations" subfolder instead
of a folder named after the artist). I don't know any reason offhand why this
wouldn't be working.
My suggestion would be to delete the originals once you've confirmed that the
show has been successfully imported. You would have to do the same thing
anyway with FLAC or SHN files if you didn't want two copies of the same music
on your drive.

Nevermind about that supposed bug in iTunes. Turns out it isn't iTunes's
fault. I found where the compilation setting is set in the ALAC file, and I've
already fixed the problem in the source code. In the next version, shows will
be imported into artist folders properly. In the meantime, you can manually
uncheck the "part of a compilation" option.

Looks like you can only uncheck that option one track at a time. Not very
practical.
