I haven't run the pipeline on the data yet, so I don't know whether everything is kosher. But the DAG seemed to work out alright when I ran snakemake -npr

@zrcjessica: you can check out the files changed to see line-by-line explanations for each diff, if you're interested. I'm guessing you've already heard of most of it, but I tried to give full explanations anyway.

I also deleted the jupyter notebooks for now, but if we still need them later, we can always get them from git version history
