- reorganization of InitialChIPseq.snakefile to limit duplicated rules and ensure all rules run under proper conditions
- adjusted ppqt analyses for QC and cross-correlation
- read extension for SE sequencing data for bigwig creation
- input-normalized bigwig creation when applicable
