many of the scripts and files (vagrantfile) have TODOs all over them. Find the todos, remove them from the files, and file related issues.

If you understand the todo, rephrase in a clear issue, otherwise copy/paste and include the file and line it came from for context.

The TODOs have been converted to issues.
