PDB2PQR logging is fouled up #138

Running PDB2PQR from the command line results in no output: neither the log file is generated nor is information written to the console. Removing the file-based logging results in information being written to the console.

@bigdawgmj or @intendo -- any ideas? I'll look into this as well.
