Atoms flying off #38

Atoms will occasionally fly off far away from the rest of the cluster when large forces are exerted upon them. A threshold on how far an atom can move in one timestep should be implemented so that these atoms can be put back into the cluster.

May not be needed with boundary conditions, assuming everything is working properly.
