Change all LJ-dependent var and file names #66

Now that we have added additional calculators and removed them from LJ.cpp, LJ.cpp should not be called LJ.cpp. There are also some variable names that similarly do not make sense any more. Change these to more reasonable names and make sure that everything still runs fine.
