This PR is after correspondence with Marcin and coming to a settlement that we use CHEBI entirely for the KG (without any pruning). The reason being the possibility of using CHEBI IDs outside of the ones needed for mediadive/traits KGs. Keeping it simple. This pR does the following:
[x] Remove CHEBI pruning
[x] Comment part of splitting the BacDive JSON => little YAMLs
