I have noticed that the IOREF pin is used to power the RTK1010. This introduces currents on the 3.3V line if U2 is populated.
Instead of the IOREF pin, we should connect the 3.3V pin of the Arduino header and have a solder jumper to select if we want to draw power from the 3.3V pin or use U2 instead.
