IonQuant with iProphet results? #14

Closed oliverschilling closed 3 years ago

Dear IonQuant team,

is it possible to use IonQuant with output from iProphet (rather than MSFragger)?

Thanks

Oliver

Hi Oliver,

If it is a pep.xml format, IonQuant might support it. But it will not be able to update Philosopher's tables if there are no such tables.

Best,

Fengchao

Are you trying to run with another search engine? There could be differences in pep.xml too. We have never tried it with something other than MSFragger.

Dear Alexi and Fengchao

yes, it will be a pep.xml format. We are integrating different search engines via iProphet. It works very, very nicely. We would happily try IonQuant on that output (ideally under your guidance...) and would happily contribute to integrating the two.

Thanks for the fast response!

Best wishes

Good. Perhaps contact me or Fengchao directly – will be easier that way
