site_id is set to "1" always

Whatever I write as a site_id, it always tracks to site_id 1.

Are you sure? Are you editing the correct file?

I tried using the webinterface and the corresponding file directly (user/config/plugins/matomo.yaml )

Are you using the javascript tracking or the php tracking? In the javascript you could check if the correct id is set: https://github.com/NicoHood/grav-plugin-matomo/blob/develop/templates/js/matomo.js.twig#L14
