Need to clean up filenames to be consistent and deal with versions #2

Some filenames are not consistent with the standards in place for cache-busing, and the Knight Foundation visualization uses site/javascript instad of site/js. Need to clean up so that Steve can create a valid upload script that does not need to change significantly later.
