At present unknown bond positions are described using ?. This does not conform to the HELM specification which defines ?. See section 5.3.2
If the exact connection is unknown, it can be described with the a monomer ID instead of the exact
monomer position. If this is also unknown, it can be described with a “?”. The “?” can also be used for
unknown R groups. Example:
PEPTIDE1,CHEM1,C:R3‐1:? where R3 attachment point of any cysteine in PEPTIDE1 and an unknown attachment point of 1st monomer in CHEM1 are connected.
