I think this is a special case, as it is not common to add the compartment to the metabolite name - I guess Stefano has done that to keep track of the metabolites on the common name, instead to look up the id and than link back the name, thus is probably an artifact of the merging process. Hence, I believe, we do not need to handle it specifically. @SteFlor - please confirm (and close the issue if I am right).
