Code pruning wrap up #17

I think this PR is ready to wrap up (and should before it gets out of hand..). There is still a lot to do but the vast majority of what's left is currently used or still useful code.

Next project to work on will be further building out the flagging module and integrating into the rest of the code.

The number of files changed seems daunting but it's because earlier on I accidentally ran isort
