Cleanup scripts (bash, python, and matlab)

Scripts are currently scattered through the repo, and need to be cleaned up. The currently exist in:

• logs
• scripts
• https://github.com/UM-ARM-Lab/smmap_matlab_tools

and perhaps elsewhere.
