WDL workflow for assembly scaffolding #42

Addition of a WDL implementation for many of the vgp-assembly steps, including a scaffolding workflow which runs purge_dups, scaff10x, bionano, and salsa.

Very little has been touched outside of the new wdl_pipeline directory, but a few files have been changed; please take extra care to verify I haven't broken functionality anywhere (I don't believe I have). I would also really appreciate a review of the WDL_Manual.md file for clarity.
