Running the code of the R script with 4x4 #13

We were running the R script command using 2 x 2 and it yielded a 0 byte file, and then we figured out that we included in the counting step (earlier step) the bam and bam sorted file. Therefore we switched from using 2x2 to 4x4

we reused 2x2 again without using the sorted bam files
