Provide a list of libraries to be loaded. Redefine $home, so that any user can read the stored input files, but write new files in their own home

I have pushed modified versions of assist/prep_transfer.sh and submit_CiPod.sh. No user-intervention should be needed in prep_transfer.sh. In submit_CiPod.sh, user should currently edit the two indicated lines specifying CONFIG_DIR and SCRATCH_DIR. Note that the config file input to submit_CiPod.sh should sit in the folder $CONFIG_DIR/submit.

Saee can please let me know if job submission on Pegasus works now.

When Issue #4 is resolved, the editing of submit_CiPod,sh will not be needed any more. Instead, the user will edit a suitable paths.config file.

Updated Readme with list of required modules on Pegaus. This is a temporary fix and will eventually become part of the resolution of Issue #5

i had missed some submission scripts which had their own hard-coding issues. fixed these now.

job submission and completion now working for users who have only read access to my home area on pegasus.
