Discussed with @Nicolai-vKuegelgen. Currently the study plugins provide exactly one VCF file per pedigree/case. However, there may be cases where multiple VCF files would be usable in an IGV session for germline studies specifically.
How to implement this would probably require some kind of whitelisting in addition to the current VCF file omission settings.
According to Nicolai, there aren't any known critical use cases for us to start implementing in the near future. I'm adding this placeholder issue so that people know this has been discussed. Comments are welcome in case this is a feature which would be useful for certain projects.
