After the respective subcorpora have been created, create merged corpus that combines components of different existing annotations, i.e.,

define a preference ranking for different annotations, e.g., royal > transactions > parallel > pre-annotated
for every text: if the preferred annotation does have a gap (e.g., a dependency without a label), import from the next available (etc.)
record selection process in MISC column

If the creation of the respective subcorpora involves such a merging at the level of annotations already (as currently planned), this merging operation is basically reduced to selection preferences among files.

This is now in the parser/ directory, but duplicates are not eliminated.
