Cleanup source file hierarchy #12

Currently each separate component is a top level directory, along with other random folders such as the protobuf and bazel dependencies. This seems rather messy to me. It would be nice to put everything into a "src" or "dombft" folder.

Done in some previous commit, there is a separate processes folder now.
