MosaikText does not create bam file reference tag not implemented yet. #109

What steps will reproduce the problem?
1. MosaikText -in aligned.dat -bam out.bam, fails with quality score larger 
than 60
2. MosaikText -in sorted.dat -bam out.bam fails with reference tag not 
implemented yet

What is the expected output? What do you see instead?

What version of the product are you using? On what operating system?

1.1.0014 SUSE Linux 11.1 64 bit

Please provide any additional information below.
The above happens with 200million reads bacterial genome.  It does not happen 
with < 15 million reads.
