What steps will reproduce the problem?
1. MosaikAligner -in reads.dat -ia reference.dat -out reads_aligned.dat -hs 8 
-act 14 -mmp 0.10

What is the expected output? What do you see instead?
Output alignment file

What version of the product are you using? On what operating system?
2.1.33
Mac OS 10.7 64bit

Please provide any additional information below.
Build from source and MosaikBuild seems to be working fine. I get this error 
with any input file

Hi there,

Do you type -annpe<file> and -annse <file> in the command line? Their 
corresponding files are on src/networkFile/2.1.26.pe.100.0065.ann and 
src/networkFile/2.1.26.se.100.005.ann.

I plan to hard code them in the program, but haven't found time to do so.

Okay, got it - not I did not specify those (couldn't find anything in the 
readme file). Would be nice to see this hardcoded as you mention, so looking 
forward to that.

On a separate note - the alignment with the new algorithm was 4-5x slower than 
the old one (4kb genome, 1m reads).

I'm not able to access the server src/networkFile/ today 8/08/2012.
Is this server down?
How can I access the configfiles?
