I've closed the previous PR and am opening this one so that there are no merge conflicts.

The changes made here were done so that the script could be run on Eileen's computer (Windows).

@ryantanaka just to reiterate:

the first problem you fixed was the dev/out on the sink so it is back on printing all the js code. On Windows, that function doesn't work.

The second thing was making explicit where to auto-install the packages, right? The CRAN url.
