For security purposes, the Main index should be moved out of the webroot and into a "web" or "public" folder. The security aspect is that the Document Root should be set to this web/public folder so that no viewer has full aspect of subdirectories used by the engine.
This movement is minor in the overall scheme of things that need to be done, but will require a number of changes and fixes. The static folder will have to be moved so that CSS/JS will work as well as making sure that declares are updated and functioning properly.
