Do you see "ignoretrue" in the .tex file or the .pdf? I haven't noticed this.
The small triangle at the right is used to mark the end of an example. Look at the code for \begin{Example}
... \end{Example}
in inputs/commands.tex
. I've noticed this, but don't know how to modify it.

Good catch! It was a problem with \makeatletter
I've notice that the compiled versions of chapters 1, 3 and 5 (which I haven't compiled) includes sometimes a string "ignoretrue" after a math environments. This seems to deal with the method for describing math environments.
It appears also an equilateral triangle at the end of some paragraphs and code chunks that could add undesired vertical spaces between paragraphs.
Did you know notice this? and do you know how to fix it?
