Three developers in 016 kept Atom in their ~/Downloads folder. Due to sandboxing, when installing shell commands through the Atom menu, the symlinks Atom creates point to /private/tmp and are unreachable after closing Atom.
Moving Atom to the /Applications directory and repeating the "install shell commands" procedure creates the correct symlink to Atom, which remains reachable even after Atom is closed.
