Update title according to CRAN and latest script to produce paper results #176

Now title conforms to CRAN guidelines.
The analysis/paper_results.R scripts was updated to calibrate the top 3 parameters detected in the sensitivity analysis, rather than the kphio-related parameters.
Some plot improvements for the paper, mostly color scheme.
