tabulation in aams_pipeline.py or tools/netmhc_tables_handler.py or old commented code
spaces in the rest of the files

Great, thank you for finding that out @PierreLaville! That's an usual problem when changing the editor used for python code. It would be better to get rid of the tabulations alltogether, could you do it? There are usually scripts in most edit that can do that.
