Addresses issues #1, #8, #9.

config.yml

moved variables from Snakefile to config.yml for flexibility

Snakefile

moved some variables to config.yml

rBis.getReadStats.sh

modified script to handle cases where line number is zero.
removed echo. This is the only script that used the "echo |" command

rules.smk

Changed R modules to R/4.4.0
better temp file management
module purge before all module load commands
