I like the third option. That's what we did with the Ripple (XRP Ledger) Consensus whitepaper. Just adding a red note to the top of the file indicating that it's not the latest thinking on the topic (and directing people to where they can learn the latest stuff) while leaving the rest of the paper intact for historical purposes is a good balance.
Of course, it would be best if there were an unambiguous alternative to send them to.
I like the third option too - update the whitepaper with a note that it's outdated.
