Usually it pauses them, but now even played an unrelated video one time. Added extra pass to remove all 'video' elements. Works?

Sorry for delay. Just I want to be sure about it. No, it still plays.
I'm not sure this is must to be known but htlm5 player is not the default player in this situation.
I try script in two systems Ubuntu and Arch Linux. In Ubuntu (doesn't work): Firefox 31 Ubuntu's build VLC 3.0.0 git (https://launchpad.net/~videolan/+archive/ubuntu/stable-daily) plugin browser-plugin-vlc in Ubuntu's official repo In Arch Linux (works): 34.0a1 (2014-07-24) vlc-git 3.0.r57808.g649ec7e-1 (aur) plugin npapi-vlc-git 2.1.3.100.g417d246-1 (aur)
vlc 3.0.0 web plugin is bugged, try a older build, maybe it will fix it, i have no idea why but its worth a try
I just try VLC stable in Ubuntu's repo with Firefox nightly(34) it works but still doesn't work with Stable Firefox. I think you are right about this. There is a problem with VLC plugin and Firefox.
When if i don't install adobe's flash player plugin VLCTube doesn't block html5 video and video plays behind the scene. VLCTube version 57.8
