The script run_single_shoebox.py generates the following directory (with subdirectories):

Issues to be clarified:
what is the difference between gene_1_ddrg_events.pdf, gene_ddrg_distr.pdf and gene_drg_distr.pdf files? Especially remarkable is the suffix, "ddrg" vs. "drg", which is also present in numerous other files from different simulations.
what does the file "ser5p_cluster.pdf" represent? I guess it could be the probability/amount of Ser5P around cluster for each time step, but not sure about it.
