Description

This pull request resolves the main issues in issue #6, namely:

correcting the function signatures
adding references (for NUTS and for the mixed solver)
correcting minor typos and errors

It does not address other issues, such as cleaning up the current examples, adding new examples, and documenting MPI. Also the date is wrong.

How to verify

Proofread the changes to the manual.

I'm going to close the PR mostly because we're in the middle of re-structuring manual and model examples and that makes some changes here less relevant, also some changes have already been added to earlier update of org file.

Since most maintenance lands on my emacs-based workflow, I must ask future PRs on documentation be based on torsten_manual.org instead of torsten_manual.tex. Sorry @charlesm93 .
