Replace 'helix_filter_version' key in input JSON with a better name #11

We should get rid of the label helix_filter_version in the input JSON for workflow.cwl and replace it with something generic like "version" and "workflow_label". This should also update the comment placed inside the .maf files that Nick wanted.
