Deprecate CWL running methods in Makefile #29

The Makefile has some recipes that can run the CWL workflows directly, however they have fallen out of use and right now they are just bloating the Makefile and making it harder to read. These methods should be moved out of there into a separate Makefile and eventually deprecated. Maybe put them in cas-ops repo, since thats where we wanted methods to manually run pipelines anyway

CWL running has now been moved to the run.py script and its Operators.
