also, this is already merged into dev branch and not its own PR branch?

the dev branch has been updated, I am gonna close this one, apply the ultron fixes in a new PR, then we can open new PR's for review of the testing updates. @nikhil your commits have been moved to branch dev-bu2 temporarily; https://github.com/mskcc/pluto-cwl/commits/dev-bu2
