I assume it won't affect aggregate only mode right? Might want to double check that (I forgot if we have our travis-CI running for aggregate only mode or not)

I have confirmed that the aggregated conpair results and the multiqc report are displaying the expected number of samples for each cohort. I have confirmed this in the tempo repo, since these changes have been in the tempo repo for some time now.
